BOM is "Byte Order Marker"; it consists of (usually) two bytes at the start of the file that differentiate between little-endian and big-endian encoding.

If you have the problematic ICC profiles you could use "Select by tagged ICC profile", browse to the profile (it will be embedded in the Action List), and use "Log selection" to generate an error, or a colour conversion to convert it to a good profile.

Note that Acrobat automatically creates links from text that starts with something like "http://". There is never a real hyperlink in the file, Acrobat just pretends it's there.

Did you set the colour management settings only in the PitStop Server preferences, or also on the PitStop Server configurator in Switch? Objects that cannot be selected by PitStop are typically annotations. Try flattening annotations with an Action List. There are other possibilities, but that's the most likely.
