Are you storing the value in private data, metadata?
private data would look something like:
[Job.PrivateData:Key="filename"]
and metadata:
[Metadata.Text:Path="/mydata/filename"]

For "CSV file" property choose "Define single text with variables" and then enter the variable you want to use for the CSV filename.

I'm not sure about Pitstop but Apago PDFspy reports exact color usage for CMYK. We use it in several flows to sort "black only" jobs from thoses that have color.

If you want to extract the actual bookmarks, called Outlines in PDF format, then you could use Apago PDFspy.

Apago PDFspy can extract annotations, a ton of other info, from PDF files. It creates an XML dataset attached to the job.
