There is a setting "Save flows automatically" which saves flows before activating them, perhaps that'd be enough for you?

@bens - it may work sometimes, but definitely not all the time, since in my case (screenshot) the object is visible and needs to stay there, only part of the object is close to the edge, but it's covered by another white object. In theory PitStop is right, object is close to the edge, but in reality...

Well, you can try looking at the preflight itself to figure out what it's set to remove. Or, you can set the preflight report to annotated and see if it highlights the spots on PDF where those objects have been (altought it might not, since those objects are not there anymore and there's nothing to ...
