Version 3 XML reports should have an element "ColorType" with all the information you need. Version 1 and 2 reports probably have the same information in there somewhere, but it'll be much harder to find. I strongly recommend using v3 reports.

You'd get a flat list if the search is active. Do you see a small x in a circle in the search box? If so, try clicking that to clear the search.

How are you calling the CLI? More specifically, how are you telling it which Preflight Profile and Action List(s) to use? I believe that on the command line you can only pass one at a time, but if you use a config xml you can have as many as you want.
