There should be a preset called "Color management switched off" which you can apply. Or, in the settings editor, disable the checkbox "Enable color management". Be sure to check the PitStop Pro settings, not Acrobat.

There might be a problem with your colour management settings - for example a corrupt ICC profile. Try turning colour management off completely, or using the same settings as Acrobat.

"PDF Access Low Level error" usually means the file is corrupt. Try a "save as" in Acrobat or refrying.

Optimised save, either in PitStop Server or Acrobat, will do this automatically as long as the images are indeed completely the same on a PDF object level.

It sounds like you are changing only one of the page boxes. PDF has 5, of which 3 are possibly relevant here: media box, crop box, and trim box. BOM is "Byte Order Marker"; it consists of (usually) two bytes at the start of the file that differentiate between little-endian and big-endian encoding.

If you have the problematic ICC profiles you could use "Select by tagged ICC profile", browse to the profile (it will be embedded in the Action List), and use "Log selection" to generate an error, or a colour conversion to convert it to a good profile.

Note that Acrobat automatically creates links from text that starts with something like "http://". There is never a real hyperlink in the file, Acrobat just pretends it's there.
