Additional Tick Marks

Hi
I have a flow that takes a PDF through a pitstop pre-flight and runs two actions. The first is to convert spot colours to 4 colour and the second is to scale the pdf. When I add two pages one with a 5th black and 1 without the 5th black generates it get two sets of tick marks.
Another branch of the same flow takes the same PDFs and discards the blacks then scales the page. When I run a version check on the two resulting PDF's the Page without the 5th black does not fit on press to the page that has the 5th black merged.
Hopefully this makes sense to someone and you can help.
