Detect and fix isolation knock-out transparency groups

Hello All,
Im looking for some pitstop help...
Back story:
We have a system that that processes 1000s of 2 page pdfs a day. We run these RGB pdfs through switch, and through a preflight process. during this preflight we convert everything to cmyk and save out to a folder for imposition.
The problem we are having is we are getting pdfs that contain "isolated Non-Knockout Transparency Groups". For some reason these do not convert to CMYK and when they go to our HP Dfe for ripping, they fail (renderbands).
I believe the fix will be that we have to flatten these files. But I only want to flatten if these groups are found.
Can anyone suggest how this might be done?
