Problem with hidden layers

I am having an issue with hidden layers becoming visible after nesting.
Currently I'm preflighting artwork with PitStop Server 2019 and nesting the artwork with Grafitroniks Prep Center v2.5.31.
With PitStop I'm creating a cut path that is a stroke with just 100% Cyan and moving it to a layer named Thru-cut since Prep Center uses layers. By default this layer is not visible.

After I generate a layout with Prep Center suddenly the hidden layer is shown and there is no more layer information.

I'm guessing that Prep Center is flattening the layers and when it does this the cut path is no longer being hidden.
I wasn't having this issue when I was manually preflighting my artwork with Illustrator and saving with Acrobat layers on. Currently my workaround is to create the cut path in the background of the image, but this doesn't work if the artwork is transparent going to the edge.
Does anyone have any suggestions or insight on this type of issue?
