Issue with processing files

Hello,
I have a flow that downsample the PDF to 72dpi in Pitstop Server and apllies a protection by Command Line using PDFTK. For example, when I copy 8 PDF files, it only starts protecting the files when all the files are processed by Pitstop Server.
How to solve this issue? Is it possible to put the Command Line to processes anytime a file arrives?
